Just think about it as a "flip stop" -- the first setting defines the width of the (saw) kerf and the second setting defines the width of the groove, dado, cross-lap, rabbet, etc. Cutting pass #1 cuts one side of the groove, flip the stop & move the fence or piece that distance and cut the other side, then make passes to remove the waste in the center of the first two passes.
